I'm out on a limb here cuz I ain't a stick guy but I'd put the 1-2 & 3-4 trans levers in neutral the stick the drill bit thru the shifter to line it up then adj the rod threaded lengths till the L bends fit right into the hole(s) in the trans levers. If that didn't solve it then I'd: with the 3-4 trans lever disconnected I would shift the trans lever to put the trans in 4th then shift the shifter handle to 4th & see if the rod length makes it line up with the hole in the 3-4 trans lever on the side of the trans & adj it if needed & retry.

You may need to adjust to stop screw to make sure it goes all the way into 4th. Adjust the shift rods as described above, shift into 4th, disconnect the 4th gear rod at the lever end, and see if it needs to travel any more to get fully into gear. The FSM calls out the required free play or gap to be set at the stop.

The rods all need to be adjusted the same so that neutral is even. This isn't a fix, really, but it will get you by sometimes. John has more experience than I do and he might also be correct.

this is the first thing that needs to be checked. Pilot bushing in good shape? Who did the rebuild? does the brg ret size match bell? If shifter linkage is adjusted and everything else checks ok trans needs to come apart.
