When the headers are made with stock measurements a small amount of machining (decked block) may throw them off. Try doubling the flange gasket. A small amount spacing at one end of the header may result in 1/4" or more at the other end.

On this deal though the mounts don't enter into the equation. That header would hit if the trans, engine and headers were out of the car.
