What is the best way to clean up the deck of block and the heads? Pistons are still in the block.

Pull it and send it to the machine shop....and then wash it with soap and water when it comes back. That is the absolute best and most accurate way though not the cheapest. Tim

What do you mean? Is it rusted? Or just gasket material stuck. Aluminum or cast heads? My first thought when I read the post was disassemble and hot tank, then clean it all fresh

Just gasket material, cast heads. Swapping heads only. Not pulling rotating assembly apart.

then the first think you should do is mask off the cylinders while doing the cleaning so you don't get crap in them, the heads you can clean separately. we used to use a gasket cutter and cut cardboard circles that fit snugly in the bores. for something like that i would almost always start off nice fresh razor blade scraper changing blades as required. if there's a lot of rust you can use cookies (roloc discs) but need to be careful not to remove metal. they are abrasive so you need to be VERY careful about getting that crap in the engine like the bores or lifter valley. you should be able to get the majority of stuff off with a blade.

I use a scraper on the iron parts, block and/or heads and if it's aluminum very carefully with a razor blade as to not gouge the aluminum. Finish it off by hand with a scruffy pad.

If you can't feel anything on the surface with a fresh razor blade, the gasket won't know the difference.
