I would not even bother running the stock brass bushing if I wasn't 100% certain the hole was drilled both deep enough and reamed for the bushing. Just run the pilot bearing, that will fit ALL cranks, auto or manual. And trimming a small amount off the tip of the input shaft will hurt nothing.
