My brother just put the glass back in his 67 Coronet conv and his window tops line up fine. Travis..
70 GTX project, orig 440-4, 4 spd, track pack, FC7, stripper/street racer special.

Maybe you have the wrong door glass ?? There are three types...convert,fastback and notchback.Notchback glass is curved on top edge ...you don't have that installed but possibly you have a fastback piece.

You really should have the top frame in place... My guess would be that the rear door glass stop is too high. Once that's lowered, then the quarter glass will need to be shifted forward a bit and the rear stop adjusted lower, which will make it rotate to match the door glass edge. (Looks like you have plenty of room at the adjustment slot to move the quarter glass forward. HTH, Rick

The difference in the convertible and hardtop glass is only about 1/8". The glass is cut about 8" from the back end and angles down that eight inch. It does look like the glass is not square. Is that the original glass you are using?
