So I picked up my engine from Hensley Performance last September. Winter was busy and I didn't get to the garage much, and now I see this?!!!

1. Bolt rust. Understandable, they're iron. What can I use that won't rust - or should I clean these and protect them, with clear?

2. Intake manifold - rust / discoloration. I thought these things were aluminum and would oxidize - but not discolor like this? What is going on?

I pretty much clear coat everything that might rust now. I even tried some other bare metal coatings with little or no success.

Mine did the same thing. Not sure what happened. Even the painted power steering box is rusting.

Temporary fix, coat with WD 40. Rub a bit of oil on them. Permanent, replace with stainless.

It's called rust, caused by humidity [ moisture ] in your garage. If you had a climate control system in your garage you wouldn't have that problem.

Condensation on your engine caused by a sudden rise in temperature.
This usually happens in early spring when warm moist air meets with your still cold car.

That's my guess anyway.

I have my car in an unheated garage and when temperatures start to rise after winter I regularly check if everything is still dry, engine is the first place to check.

bare alum isn't good. the orange on the intake is from iron dust or shavings. alum corrodes fast. if you want the alum look spray with alum paint or paint the parts engine color like mopar did.

That's too damp IMO. I put a dehumidifier in mine to keep it at 35% or less.
