I will defer to Doctor Diff (& others) for the final word on this but I think you want the pinion down (neg?) several deg as it will rise on accel

...Also in checking driveline angles, the pinion is 3* up, the trans tailshaft is down 3*, the driveshaft was nearly in line with the pinion. I know there needs to be a few degrees of driveshaft angle to lube the u-joints but do you think the way this sits it would cause vibration?
Yes, I've heard it will cause a vibration and excessive wear, but it may not be the sole source of your vibration. The u-joints need to have some movement as the driveline rotates. You can use shims to nose down the rear 3 or 4 degrees.

Pinion should be nose down relative to the driveshaft.
Are you saying your tailshaft is down relative to the driveshaft? Is this from a lowered car? Usually a driveshaft is down from the transmission.
You said the pinion is almost straight to the driveshaft. 3 degress is not much at the other end but if your goal is no vibration. The answer is matching angles. The less the better. Since I agree zero is not good for universal joint bearings. 1 to 2 degrees max.
