One of the exhaust studs came out with the nut when removing a cracked exh manifold and it was in the water jacket. What is the best way to seal it when reinstalling the manifold so I don't have any leaks?

Use Loctite PST on the threads that go into the head. Available at Summitt and other places.

You can also just buy some teflon in a tube and put it on the stud.

Unlike header bolts, the shoulder above the threads of the exhaust studs seal pretty well when run in tight against the block.

Just a little schmear of thread sealant is all I have ever used and not had a problem.

No more will I take redo the bolt fiasco (that Mopar dreamed up ) AFTER the engine installation...
I anti-seize it, then Loctite Copper, then teflon tape it for good measure. Sounds like a witches brew that can't work, but it does - dam if I know why

I've used Permates anti-sieze and it's always worked for me, on both headers and manifolds.

As suggested above, use studs when possible instead of bolts.
