And E-Body has two pads to mount the shifter, universal at that point for B and E...

The funny thing about science is that if you change one miniscule parameter you change the entire outcome to the way you want it.

1970 and up B&E body tranny have the two shifter mounts, all A bodies tail shaft and output shafts are quite a bit shorter.
1964 to 1969 B body tail shafts had one mount and the tail shaft were longer than the A bodies are.

You are absolutely correct on the 4 speeds and the front ball and trunnion U Joints up Why Mopar switch the automatics to the slip yokes in 1965 and didn't do all the stick shift trannies at the same time is still a mystery to me: confused:

904 still had Ball and Trunnion in 1965, at least part of the year. My old '65 300 727 may have had one, as well. I just know that it wasn't a normal u-joint.

I'm not sure if I owned or worked on a 1965 C and A body 4 speed car confused

Might have been a matter of using up existing stocks? Who knows for sure.
