I must have spent 5 to 6 hours so far trying to align the quarter windows in my car after reinstalling them. I finally had to just walk away from them for now. How the heck did they do it on the assembly line?

They had an expert install them!

What is the actual problem you are having? A lot of it is counter intuitive.
