I have a 68 Road runner in Gold Poly. I have converted to electronic ignition and have the ECU mounted to the frame rail. I am thinking of painting the top of the ECU the same color as the body to "visually hide" the box on the rail. What does everyone think. And NO I won't paint the bottom or the connectors and I will make sure there is a good ground.

Why not ? As long as it still grounds properly I can't see any issues..
