I am assembling a small block 360. I notice there are holes in the rocker arm shaft. I assume they should face up and into the body of each rocker arm. Am I correct? Just want to make sure. Thanks

The small holes are not visible once installed and face down and slightly towards exhaust manifolds/headers.

Small block rocker shafts have a notch in one end. The notch goes "down". Install the shafts so the notch is in the front on the drivers side and in the rear on the passengers side.

Remember too that there is a left a right offset to the rocker arms themselves. Pic is drivers side left being front. On Pasenger side left toward the rear.

Clean it, if it's Dirty. Oil it, if it Squeaks. But: Don't fix it, if it Works!
