I am in the process of recovering the rear bench seat bottom for my 1969 Super Bee(front buckets) and noticed that the the seam? panel? insert?(I am not about the terminology but it about six to seven inches in width from seam to seam) that runs down the middle of the seat bottom does not line up with the cut-out in the seat for the tunnel that runs down the interior. The covers are from Legendary and fit well but I noticed that the seam does no line up with the cut-out and I was wondering if this is normal.

No expert here, but I think if you do some measuring you will find out the driveshaft tunnel is not in the center. I believe it is offset toward the passenger side.

That is normal even on a car with the original seats and upholstery.
My 68' Coronet has the original upholstery and that center section is not lined up. The center section widths of the seat back and bottoms are the same width but when the rear seat back and bottom installed in the car it's off center.
