The clearance measured at the transmission seal / boot is .035 to .040" measured with a dial indicator

The drive shaft could be about 1" longer while still leaving 1" of travel.
However the yoke appears fine and pushing it in the additional 1" has little to no effect on the clearance. So am I chasing a ghost or is the output bushing toast??
