I just did an engine swap on a 1973 Cuda which had electronic ignition. The new motor has a HEI distrbutor from D.U.I. My question is what modifications need to be made to the wiring harness to get the alternator to work and get a wire that is hot on ignition and run to hook to the new distrbutor

Shouldn't need to do anything for the alternator, unless you forgot to mention something in your post. You should be able to use the feed side of the ballast resistor for your DUI setup, not sure how you would tie the 12v in start line into it short of using a diode to prevent back feed.
