I tinkered with my Roadrunner today and discovered a few rust holes on the lower left quarter panel. Somebody had replaced the rear quarters on the car but did a very bad job and as
I was inspecting today I noticed rust holes.

It is actually on the rear of door jamb behing where the factory quarter panel goes. Is it normal to get rust there or do you think that if it has rusted there the entire rocker panel will need replaced?

on the right side of the picture you can see the replacement panel. The left side show the remainder of factory panel, I burned the lead solder out.

If you look closely you can see 3 rust holes in the metal under where the factory panel was. Just wondering if this would be somewhat normal and be alright to fill holes insted of replacing rocker panel?

The lead sucks moisture in. Not suprised its rusted.

What happens is any rain water that seeps past the rear window seals runs down the inside fo the quarter. There are a couple of drains stamped into the quarter to allow the water to drain out. But it will wick up in-between the joints where the quarter joins the rocker. Over time it will rust, especially since there is no paint there, just the dipped primer. So to answer your question, yes, you can get rust there. The best way to fix is to remove and patch.

There isn't any damage where the lead was, it is behind the quarter panel below door jamb. In fact the metal behind the leaded seem is perfect even where the quarter panel meets the roof,
I removed that lead and there is no pitting.

The metal behind there looks structural, is it ok to cut and weld new metal in or should the entire rocker panel be replaced?

Thats a very common rust spot. Cut it out and weld in a new peice of metal.
