I just got my rebuilt a-1 cardone steering box, and the kanter pitman arm doesn't fit. I never had it on the original and it was turned in as a core. Anyone have a similar problem, or were there two steering boxes that year?( 1969 plymouth roadrunner w/ power steering)

depends on what you mean by doesn't fit.

most likely the rebuilt box is the wrong year.

after like 73 the pitman arm has a larger hole to bolt to the box.
everything else is the same.
the pitman arms for the 73 and up boxes are about half the price or less than the 72 and back arms, so a lot of people switch to the new boxes.

the pitman shaft is definitely bigger than the hole in the pitman arm. Any idea size wise what kind of difference I'm looking at? Or is there any way to tell which steering gear I have?

You have a later box, all are like that now, you need a new pitman arm. There is a thread about this somewhere, arm for 1973 Plymouth Satellite , it's actually the same arm for many models starting with 73 and going forward , K7076 I think it is , you'll have to readjust the tierods because it is shaped differently ... if I remember right when I did it ... make sure the box is CENTERED before you try connecting it to the centerlink, then adjust tierods.
