What's the best way to deal with the higher output Alternator that comes with the 6.1?

Run it directly from the output terminal to the positive terminal of the battery.

What about using the gauges (volt meter change?) etc

You could tap into any 12v source to get the volt meter to read granted the closer to the battery the better. You could run the volt meter direct to the battery if you want. Just make sure you use a relay inbetween and wire that to a key on source so your gauge is not always on.
