Has anyone installed the 3.9 Magnum with A-500 trans in a '65 Dart or similar early a-body? A friend is contemplating this swap but would like to have an idea what problem areas to look for.

well.....
1) you're on your own for engine mounts, the 3.9 doesn't have ears like an LA, just the magnum style 3-bolt pad.
2) if planning to carb it, you're choices are either the early 2bbl carb/tbi intake or the unobtanium MP 4bbl.
3) depending on how far forward you mount it, you may have a lot of tranny tunnel/tbar xmember hacking and whacking to fit an A500.
might want to search hotroddave's "super duper 273/318 gas mileage" thread, he was getting some impressive mileage (low 20's city, upper 20's hwy) from a well thought out 318/904lockup/2.76 rear. if you want OD, I'd look at changing the 904/2.76 with an A833OD/2.94 or 3.23 combo.

Personally, If I were to do a non-v8 swap into one of these cars i'd go with the neon SRT-4 Turbo 2.4 with the liberty 2wd 5-speed manual trans OR the AX-15 out of a dakota. It does require more work than the 3.9, but the payoff is bigger, much more power and likely better fuel mileage.

I did a bit of preliminary research for this swap in my 65 Cuda.
If you were to mount the V6 so that the front of the block was in the same location as the V8 would have been then tunnel clearance for the A500 opens up alot.
However, I was never able to figure out if the oil pan would work with teh chassis. Didn't have any good dimensions to work from.
Of course adding a turbo, or two, to the V6 would fix the power problems and a nice Megasquirt setup would fix the factory computer problem.
Never got farther than that with it, no money for it.
