Are there supposed to be drain gaps at the bottom of the trunk extensions (where they mate to the bottom of the quarter panels)?

No, there were drains made into the special trunk extension body plugs that would allow drainage

The quarter panel extensions are a different story. Don't seal those all around or you will have water sitting where you can't see it.
