The alternator isn't bypassed, just the ammeter. That is the current path from the alternator- comes in through one bulkhead connector, flows across the ammeter, and goes back to the battery through another bulkhead connector. Common problem on Mopar cars and trucks (at least Mopars- I don't know if other manufacturers do it the same way). The MAD Electrical link I gave him details the way to do a complete (and proper ) bypass on the ammeter.
