Chances are very high those spots are where you or someone sanded or buffed through the clear coat. The base coat has no UV protection and it will chalk if it isn't protected. Solution in that case is to color sand the area (to remove the base coats oxidation) and re-clear the panel. Good rule of thumb... If you're going to color sand a clear coat you need at least three coats of clear, and four is better.
