Not much to add other than I went from the stock style PG filter with the extension for the deep pan to the same high flow Mopar filter with adapter extension you are talking about. You are right, that smaller square port is left uncovered. I changed nothing else at the time and it worked fine. This was with a stock GM valve body with a brake.
