Since these heads require longer bolts, will it affect header clearance in my '71 Road Runner? Is there a particular brand that would be better fit wise over another?

Longer bolts wont affect it. The angle of the exhaust side of the head will. Never heard of any problems with that though.

440Source makes no mention of these heads requiring longer bolts. In fact, the ARP bolts they sell specifically say "for use on Stealth heads, Eddy heads, cast heads or any head requiring stock length bolts"

I am running Hooker Super Comps in my 440-6 A12 Bee.
No probs whatsoever. I too used the ARP bots. The 12-point heads with the hardened washers and stock length is what you need.

Thanks Bud,
Are your headers coated?

Yes, they are. These were old headers I had from an earlier build. I media-blasted them and sent them off to Jet Hot quite a number of years ago when they were in their infancy (that should give you a guess on how long these have been in service!) and they are still holding up quite nicely. Albeit, the 2" primaries are a snug fit I did not have any fitment issues going from ported/shaved "906"'s to the "stealth" heads.
Good luck,
Bud
