If the small bore master cylinder doesn't work, check the pedal ratio. I had this problem on a 64 Plymouth and the pedal ratio for manual brakes was different than power (after trying three different master cylinders). The attachment point for the pedal and push rod were different. Not sure about E bodies, but early B's are definitely different.
