These are both A-Body tranny mounts, why is the center mount higher on the top one, and have bigger bolt holes?

Hard to really tell from the pics, but there might be differences in aftermarket mounts or one mount is more collapsed than the other.

My 68 crossmember has large holes for 1/2"bolts. Not sure why such large bolts. My 73 Challenger only uses 3/8 bolts.

There were two styles, one with 1/2" bolts and one with 3/8" bolts, the 340 and 383 cars always had the 1/2" bolts and most 318 cars. The different in heights is what Jim mentioned above...

Thanks everyone. Reason for asking is I see some advertised for sale stating "for '68 & '69 cars".

It's an early vs late car thing IMO. The 70 cars had the smaller bolts
