Did you remove the upper A arms at any point? Might be OK IF you did not, but I'd do it anyway.

Just curious if both upper and lower weren't touched, what could have changed?

You left out a lot of important info, like is this a stock suspension, aftermarket, Mustang II, what car is this, etc., etc.
You replaced the spindles? Where they the same and why? A lot could change depending on how worn the old parts were and if the new ones are the same. Seeing as how you changed the brake set up I'd bet they are not the same.

Had it been aligned before by someone who knows where a drag car should be? If yes, and I didn't have any of the adjustments loose, I might check that stuff in the shop, make an easy hit, just to see if it drives okay and the steering wheel is still straight.

If not, now would be a good time.

I just replaced the front spindles,wheel bearing, front brakes from Wilwoods to Strange, upper and lower ball joints. Everything greased and new cotter pins in place.
Car was straight as an arrow prior to the whole front-end being changed.
Do I need a wheel alignment or do I send it?

With the spindles being replaced you without doubt need an alignment.

Why?
Same exact spindles but just NOS.
