I did them on my 'Cuda.
I found an air nibbler worked very well along the top of the quarter with a cutoff wheel on an angle grinder for things like the spot welds around the wheel well opening.
I left about an inch behind the door jam so the door would line up with the quarter correctly and the door jambs would still look factory.

Buy a good spot weld cutter, travel around the outside edge of the panel and drill out all your spot welds. Drive a putty knife between the panels to break loose, you'll know if you missed any by the way the panel hangs on.
Quarter to roof you will likely have to melt out the lead, easy to do with a propane torch. You may choose to leave the spot weld in at this point to keep the roof attached, opting for a butt weld since the area gets filled anyway
Take your time, take lots of photos, and don't throw away your original panel, even if you see no use for it, you may be shocked what you need it for later in the build.

Might want to consider spraying undercoating on the inside of the quarter panel prior to install.
Copy pattern sprayed off your old ones.

Myself I drill out all the welds with removing a panel. Some cut around the welds.
xs29 how did you weld the new panel on or did you use panel bond?
