Does anyone know where I can find the little pins that are attached to the rocker panel that the molding clips attach to?

IIRC the clips are held in place with a "nail head" stud, they're installed with a stud gun (welded on) your best to find a "buddy" or bodyshop that has a stud gun welding unit that you can borrow...

That is how they were originally put on but doesn't somebody sell an "aftermarket" substitute that can be a screw style?

You have to use screws as mentioned.
