Challenger Package tray padding question #60942

My Challenger didn't have any when I got it so I got some from Y.O. and installed it now my rear interior side panels sit too high (stick above the top of the door line about an inch). My question is do you run this padding? It is supposed to go under the package tray, between the cardboard top and metal frame, right? Should I just remove it or try to crush it down so it isn't as thick? What purpose does it really serve?

I have replaced a few and I never used padding.
