I have a damaged left side one I read to replace on a 69 2dr hdt. Did they make a larger one for vinyl tops?

Yes, it was a little bit bigger to give the vinyl some space.

I only recall this applying to 71-4 B bodies due to the thicker padded vinyl roof material esp halo tops, I've never had an issue with 68-70 B body or 70-74 E body trim fitting it back to NON vinyl top cars after installing a vinyl top

You may be right, the trim on my 75 A body is loose, and rattles without the vinyl top, so I thought the others were to.
